As long as we are counting books with games, I would say Dungeons and Dragons (and incarnates such as Elder Scrolls) and Star Wars have more in-depth story than anything else.

Please try to prove me wrong.
Gabriel Knight series.  Its plot revolves around history

Idk about WoW, but Warcraft 3 had stories about the characters and the world in the game phamplet, I loved those stories more than the game.  Starcraft had a decent plot too, most Blizzard games had a well developed universe. Half-Life was pretty good, but Half-Life 2 elaboratedo n it much further, although Blue shift and other half-life based games carried on the story from the original.

If you're talking about backstory then the Mechwarrior/commander series has so much nerdy fluff attached its insane. Same for the warhammer games.

Good actual ingame storylines go to final fantasy and metal gear series

I think Lord of the rings. There is so much side stories and information on various times and stuff that never get mentioned in the films. Like how Sauron was a minor God and all that. It's pretty deep.

Counting everything in a game's universe and not just what is in the games?

How about Lord of the Rings. The games (that i've seen) don't have a very deep story, but the books and everything linked to the books does.

Edit: Read the 2nd page and see i was beaten to it.

Lore-wise? Warhammer 40K. Games Workshop and companies who've purchased licensing have poured their heart and soul into it. In-game, I'm fairly impressed with the Thief series.

I would've called out Lord of the Rings, but I still view it more as a book than a game license.

Well, Tolkien was a genius. He created an entire universe by himself, created a couple languages as well (Although he did meet with, and exchange ideas with C. S. Lewis (Chronicles of Narnia) from time to time ). He was a linguistics professor, so it wasn't that far off. Few universes can match Tolkien's completeness. Hell, he even created a 'book' on the entire back history of Middle Earth, The Simillarion. The Lord of the Rings trilogy was just a snapshot in the expansive history of Middle Earth. If you're really interested, you should check out the various books he published that further explain everything.

Also, many of the Final Fantasy games had intense and deep storylines. You can't forget the Legend of Zelda series either. There is a subtle backstory that runs through each game. The Hero is not the same person (usually, although it was the same in OoT and MM), but they are essentially given the job of fighting the evil that has just surfaced. Each game usually gives me tingles every time I play it.

As others have said, the Elder Scrolls series has an incredible amount of lore associated with it. You can't forget Half Life either. Few FPS games were as well put together, with such an intense story, than Half Life (2).

Ace Combat has a story to it?
its my understanding that you play as diffrent characters in different games
like
Belkan War you play as Chiper (Demon of the Round Table)
or do you play him in all of the series?

Same came to my mind first. Not every game is made into a movie...
Alan Wake will also probably be very deep.

Next suggestion might be Killswitch. It is pretty epic.

Halo 3 by itself isn't deep. But all the Halo material makes for one hell of a story.
